This issue might be caused by either adding too many variable modifications or using multiple non-specific modifications (which can modify any amino acid). For example, if you intended to add modifications specifically at peptide/protein N- or C-terminus by filling all amino acid sites ABCDEFGHIJKLMNOPQRSTUVWXYZ, but accidentally set Position to Anywhere instead of PepN-term, PepC-term, ProN-term, or ProC-term, this will cause the search space to explode.

If multiple non-specific modifications are necessary, you can adjust the batch size for protein loading. Using a text editor like Notepad++, open the .plink parameter file and add the proteins_batch_size = 1500 parameter (default is 1500) under the [flow] section, and decrease this value to a smaller number. Then run pLink via the command line as described in Running pLink via Command Line.
